It's possible that your problem stems from a vacuum leak... Have the vacuum checked; and, make sure no vacuum lines have been left unplugged from the intake. You might use an unlit propane torch to aid in this, directing the propane toward the areas where the intake mates with the block. If an intake leak is present at one of these gasketed areas, the drawn-in propane will serve to make the engine run a little faster.... That will give you an indication of the trouble area. It would be a good idea also to get the codes read from the computer to make certain that something else isn't causing the problem.
Bring it to a mechanic that knows what they are doing. Its not an easy job, if done wrong the timing of the engine will be off and once started could spoil the engine by bending a valve. Have somebody with knowledge do it...

One of the harder swaps I've seen done in a Prelude. Much custom work that has to be done, should not be your first experience with building a car.
