Its in the boot of "S" models. First generation normally aspirated models have it in the battery box under the hood on the drivers end of the engine.
If your referring to the classic mini they put the battery in the boot to save space in the engine bay. In the case of the new BMW MINI it could be one of two reasons. BMW put batteries in the boots of most of their cars (with terminals for jump starts in the engine bay) however BMW may have just copied the original 1958 design to save space around the engine. I guess a mini wouldn't be a mini without the battery in the boot!

Well for starters if it's a Cooper S 2002-2006, you'll need to be looking in the boot- er, TRUNK for it. There was not enough room for it under the hood. After 2006 I don't know.
The boot of a Mini Cooper is integral with the body. To change it you would have to change the shell. This is not as difficult as it sounds as it can be removed in its entirety. The only other way is a 'cut and shut' operation which is not recommended.
You can change the battery in your Mini Cooper by releasing the hood lock located on the bottom portion of the dashboard. The key to unlock the battery cover should be on the side of the battery cover.
