Once you finish the game, you can't. I'd assume this would be possible if a third episode were to be released, however this will not happen given WolfQuest's current situation regarding funding and discontinuation on Minnesota Zoo's part.
After finishing episode 2, you can only start a new game or resume where you left off. There is no turning back after beginning the final mission.
Alternatively, if you mean retrieving pups that are killed or taken by the eagle, you can't. These pups are gone forever unless you did not overwrite your save following their deaths.
