Simple. All you do is pluck all the weeds, and talk to the Wishing Well and see what else needs to be done, such as cutting down some trees in acres, planting trees in some acres. Also, playing a bit each day (even a few minutes) tells the game not to put weeds.
This is exactly the same in the Japan-only Animal Forest, but with a shrine rather than a wishing well. It's also the same in the DS and Wii versions, but you go to a town hall instead. Go to the left side of the desk and ask Pelly/Pelliper about the environment.

How have to get another saving cartridge; make a new town on it (unless your borrowing a cartridge from someone else); and put it into slot B in your gamecube. Then go back into your town, hop onto the train, and you will arrive in the other town.
