First, the cougar has four settings for the ignition key, first is all off and is closest to you, then you have radio on, the you have on, then finally, you have start.
Turn the key from off to on 4 times within 6 seconds per cycle ending with the car off, the PATS light should be lit, then within 10 seconds press any button on the remote. You will have an additional 10 seconds to program each additional remote.
Some of the early '99 Cougars you had 4 seconds per key cycle, and 20 seconds to program the fob.
You have to go to a dealership. They electronically program it with a machine.
For a 99 it is behind the right rear quarter trim panel.

On the end of the drivers door or the latching pillar will be a sticker that shows the tire size on the vehicle from the factory
On my 99 turn key from off to on (don't start vehicle) 7 times--doors will lock and unlock, then push any button on remote to program. Maybe the same on 2003
you need to go to the dealer and get the factory code to reprogram it
