Some older cars can have the old floor cut out and a replacement panel can be purchased to weld in. This can be done either as a whole new floor, or bits and pieces. Another way is to cut out a template of the rusted area using cardboard, then cut a metal replacement piece out of sheet metal and cut the rust out and replace it with new metal. If you look up Stacy davids gearz on YouTube there is a video on how to make a patch panel. This is very similar to what you are looking to do.

First remove the paint around the rusted area, grind down the rusted spot, then paint over the spot and cover the rest of your car you don't wish to paint with something like newspaper.

If you're going to be parking a car in it, the most advisable flooring is cement. You can also go with a gravel floor. If you're not parking a car in it, hardwood is always nice.
