take off the wheel cap,take off the wheels. bleed the calipers. there should be a bleeder valve. take off the calipers. clean them up because there probably rusted. id paint them to. unbolt the rotors. you'll see the bolts right there, put new the ones on. put the calipers back on. throw some new break pads up in there. tires back on. lower the car. fill it with some dot4 brake fluid. make sure to clean the brake fluid resivior off real good because you do NOT WANT ANY DIRT IN YOUR BRAKE FLUID... " BRAKE FALUIRE" i belive is what they call that, you will find the brake fluid when you open your hood. standing directly in the front the bottle in the back to the right. like if some guys head was where it was and you were driving your car, you can look directy at him and he can look directly at u ITS RIGHTT THERE. then the the car. The stock rotors from the cougar glaze over real easy. i say go on eBay look for some rotors from r1 concepts sloted and drilled performance. Even if your not looking to upgrade they make a difference. 200$ they will send u front and back rotors and all new pads. they make a big difference. but what do i know im only 17. hope it helps!
For the 1999 cougar they have 2 different size brake rotors it sounds like you need the 276mm size

Remove the tire and wheel from your 1999 Mercury Cougar. Remove the brake spring and the break caliper. The brake pads will come off. Reverse the process to install the new brake pads.
