Last time I checked wax floats on water while stone does not.

Put it all into a bucket, fill it with water and skim the wax off the top.

Of course if they are all melted together you could remelt the whole mess and the stone should fall to the bottom.

If the stone is very small and stays suspended in the wax, pour it through a screen.
