Kill things, complete goals, and befriend creatures. That's it really. Sometimes parts can be found by digging in patches of dirt. You can also buy parts with badge points.

if you use a cheat to disable the complexity meter, any creatures that surpass the limit will not be pollinated. I assume it is to keep them from overloading the servers with the excess parts. The people with many parts probably used low cost parts and are at or near the complexity limit.

Spore creatures cannot be permanently invisible, there's an ability called sneak that lets you temporarily be invisible to other creatures other then your own.
