Recharging a dead battery by using jumper cables connected to another vehicle is a very bad idea. You are overworking the alternator on the donor vehicle and can very well destroy that alternator. Recharge a dead battery with a battery charger and never with another vehicle.
Rechargeable batteries normally have to be charged fully before first use.
My advice is to charge the battery with a battery charger before starting the engine. You will be putting a heavy load on the alternator if you allow it to charge a dead battery. This could damage the alternator.

As long as you keep them charged you do not have to remove them. A fully charged battery will not freeze, but a dead battery will.
