About 500,000 soldiers died in the Civil War because of other causes than being killed in battle. Discussion over the correct figure however continues to this day, mostly because of badly kept or difficult to compute figures. That problem is even bigger when it comes to exact illnesses as cause of death, mainly because the doctors of the time often didn't know themselves, so figure on that topic are often missing or unreliable.
Smallpox will have occurred occasionally, but the figures will not be significant. First of all, many States had already for decades had an inoculation program against smallpox and chances are that many army doctors inoculated those recruits who had not been treated earlier. Survival chances if you got it were by the way over 70%. Smallpox by the 1860s was moreover already in full retreat and by 1890 it would be considered extinct in the US. Lastly, if a soldier got it the illness was immediately recognizable and patients would be immediately quarantained.
So there may have been some cases - with Confederate soldiers most at risk because of bad medical facilities and treatment - but not very many.
