They didn't, really. When European's began to colonize countries they attempted to control and eradicate, or assimilate, the Native Peoples. Native's were confined to "reserves", which were built on land not suitable for farming, and were restricted from basic legal rights, such as: the right to vote, the right to raise funds to bring land disputes to court, the right to organize politically at a National level etc.
There was no "working together", mostly just oppression and domination.
The legal issues and exact treatment varies from country to country (ie Canada, US, New Zealand), but in general all colonization had to suppress the existing residents in order to gain control.
