If the pool is empty you could do a chlorine wash.

If you still have water in the pool add chlorine ( 12.5 % in strength) bring to 10 ppm and maintain until algae or mold is gone. Chlorine alone will not totally work unless you brush the walls, floor and all surfaces at least two to 3 times per day. You will need a "wall brush" for this job. It fits into your telepole. You will also have to clean the filter. Repeated cleanings will be determined by the gage on the filter tank ~ assuming that is working properly. When the gage goes up about 5 #'s above the "clean" pressure clean the filter. It may take multiple times doing this to get the pool clean. Best way to avoid this problem is to maintain your pool faithfully each week. The pool will not be forgiving if you neglect it as you have. k

Can i paint over mold safely with any paints?

I would highly suggest that the surface to be painted be stripped & cleansed with bleach first, as any leftover mold could eventually redeveop and spread. Chances are that even repainting over a moldy surface will oonly hide other issues that need to be addressed, such as leaky pipes or improper ventilation.
