The game was clearly designed to work best with the Classic Pro controller (which has 2 more buttons than the GCN controller), but it adapts pretty well. Here's the default layout (named Greene):
L analog stick: move
R analog stick: look
L: Aim
R: Shoot
D-pad Left and Right: Cycle weapons
D-pad Up: Change firing mode
D-pad Down: Smartphone
A: Sprint/Use
B: Reload
X: Crouch
Y: Grenade
(Z is used to access alternate commands and doesn't do anything by itself)
Z + A: Scoreboard/Nightvision
Z + B: Melee
Z + Y: Cycle Grenades
It works great in multiplayer, but I do have to say that it would have been nice to have a dedicated melee button while playing the campaign.

Gamecube controller ports are located on the top panel of the Wii console. A rectangular tab can be lifted up to reveal the Gamecube controller ports plus another tab adjacent to the ports can be lifted to reveal Gamecube memory card ports. However newer versions of the Nintendo Wii are not backwards compatible and do not support Gamecube devices. If the Wii is not backwards compatible and a Gamecube layout is desired, consider using a Wii-classic controller instead.

It is used to emulate an original 3-button gamepad for Genesis, because some games may glitch when you use a 6-button controller. To emulate an original 3-button controller, you should insert a game cartridge into Genesis console and hold the mode button before turning it on. Then turn it on, wait while the game boots up, and release the mode button. Now your controller should work as 3-button one. For example, in Mortal Kombat II there are 5 actions you can do: Low Punch, High Punch, Low Kick, High Kick and Block. If you have a 6-button controller then you have enough buttons for this game. For those, who don't have a 6-button controller, MKII supports 3-button gamepads too! Simply press A and B buttons simultaneously to perform High Punch or B and C buttons to perform High Kick (default button layout is used). This trick only works when using a 3-button controller, or 6-button controller in emulation mode. Also, the mode button does something in some games, but there are only few of them.

The supposed "best" layout for the 360 controller is whatever the game defaults it to. The actual best layout is the one that you feel most comfortable with. If you enter the options in any game you can set up your controller layout from selected presets, or, in some games, you can even customize what buttons do what.

You do not need a special controller for fighting games, however the layout of special controllers may improve how well you can play.

Check your button layout in options. There are a few different layouts and it may have been changed by accident or not. It's under the options in the lobby before the pre game lobby.
