your convertible top will always leak. that is the way it is designed. It only depends where its leaking. if the source is not visible it is your drain system that is clogged. if it is at your seals at the front and the side you may need to replace your rubber seals to fix the leak.
the pan that the top retracts into has 2 small holes. the excess water that the top cannot stop travels here and drains through your car and out through the bottom of your rocker panels in a narrow strip with 4-6 holes on the inside of the channel.
the easiest problem to fix is to get an old metal coathanger or some stiff wire or some pipe cleaners and look up under your vehicle underneath the driver and passenger doors. you should run your hand along the inside of the lip undereath the vehicle feeling for a small raised spot that has a hole inside it. you should ram the coathanger/pipecleaner up into the hole until it is clear or water drains from it. there are 4-6 of these on each side that allow the drainage system to drain water from the top. if these are clogged it will eventually overflow and fill your floorboard with water.
the other common source of leaks is the hoses that travel from the pan to the rocker panel resivoir. these tend to come loose if you place things into the pan. they can also get clogged or kink. to access these hoses you have to remove the back seat.

you have obviously washed or cleaned the top with wrong cleaners. you need to completely dry the top and have it waterproffed again. if the top is canvas,instead of vinal, it is was that waterproofs canvas
I have a 2003 volkswagen convertible. Recently I've run into an issue with the rear window leaking (canvas separating from glass). So far I have had it patched but water is still leaking from somewhere into trunk, and if there is a large amount of rain the water then runs from the trunk down into the interior of the car. As of right now the only solution I have been given is to have the WHOLE top replaced. The cost is $2500..... I have been able to find a top online for around $799 but I don't know who can install it correctly if I don't take it to a dealer... It's a BIG headache but the car is perfect with the exception of the leak.... I really think Volkswagen needs to find out another solution to fixing the problem instead of just replacing the whole top.
