Yup. More than likely the bigger cone (which produces the lower notes) is shot. But if you have an amplifier controlling the speakers, then maybe the Hz is just set too low to where the speakers itself cannot produce such sound and distorts (which is on its way to failing itself as well).
The speaker size is 6 1/2" I bought Speakers from Sonic Electrinix and if you type in the vehicle model information if gives you the correct size. The speakers did fit.
There are many places one can go to buy a Bose speaker for the iPod. Firstly would be electronic stores such as Best Buy or Future. Other options would be the Bose official website or Amazon.

With the variety of speakers available today and all the different shapes and sizes you need to be sure that you are buying the correct speaker mounts for your needs. Preferably go back to the shop from where you bought your speakers and get their advice on the best speaker mounts for the job. If you are unable to do this use your local newspaper or phone book to find suppliers. Try and avoid cheap speaker mounts as these will probably not be up to job of supporting your speakers.

Speakers can be wired in parallel or in series. Take the speaker wire from the output, and wire the speakers like so: (ignore the squiggles, they represent spaces) ----|------| S S ----|------| For a parallel wiring. This will reduce the impedance of each speaker, though, so two ohm speakers should be used insead of four ohm speakers. Wire them like this: ----| S | S ----| for series wiring. This will increase impedance though, so eight ohm speakers should be bought instead of four. You will be fine using four ohm speakers in either case, but will lose clarity.
I bought a pair of replacement speakers from the Crutchfield catalog. It was a breeze to replace them since the speaker grills pop right off allowing for easy access. The Honda prelude has a sort of strange setup because of its acoustic feedback system. When you remove the speaker you will have to unclip the speaker. Then you will see a bracket looking thing in the back. If the speakers you bought are too large you may need to cut out the bracket. After that you may need to cut off the harness from the speaker wire and crimp it with the speaker you bought You don't need to cut the wires at all, I just got mine installed in 5 minutes with the adapter speaker plug, I got them from Amazon for 16 bucks but you save a lot of time and you don't mess the wire system of your car with the black tape and stuff. . Best of luck to you.

6.5" However, you will need speaker adapters for a standard 6.5 to fit into the custom speaker holder in the door. I just bought a set for about $10. They fit perfect. Also, you may want to get a set or two of wiring harnesses. These will connect to the existing speaker connectors in the car and then a perfect fit to your new speakers. Then you will not have to cut, splice or soldier any wires. I got 2 sets for about $15. Hope this helps.
