If you're playing Platinum, then yes, Zapdos will flee, but in other Pokemon games, no. Zapdos is generally a stationary legendary Pokemon, so it won't flee after you attack and you can stay in battle as long as necessary.

All you have to do is go alone back through the dungeon that Zapdos is found, and battle it again. When you beat it, there is a chance that it will join you.
Zapdos can be found in the last area of the Power Plant. To catch it, you can certaintly wait until you recieve the Master Ball from the Silph Co. President. Zapdos will be caught no matter what. Otherwise, you will have to train your other Pokemons to at least level 40 or higher to be able to lower Zapdos' HP down (Zapdos is Level 50). Then have a Pokemon that can put Zapdos to sleep which will enable the chance to catch it (Zapdos will dodge the ball if not asleep). It is recommended that you use Ultra Balls to have even a chance to catch it. Stock up on Potions and Ultra Balls, and you should be able to catch Zapdos sooner or later.
i would say zapdos moltres and articuno because they are all flying Pokemon and articuno is ice so it can have a chance of freezing the other ones.
