If you're playing Platinum, then yes, Zapdos will flee, but in other Pokemon games, no. Zapdos is generally a stationary legendary Pokemon, so it won't flee after you attack and you can stay in battle as long as necessary.

They are all equal. Moltres vs Articuno is Fire vs Ice so Fire would win, Articuno and Zapdos are equal since they are both good against their secondary Flying types, and that's pretty much all I can say. However, if you want a fast Pokemon with good special attack, go for Zapdos. If you prefer the slower but defensive type, go for Articuno. Should you prefer the normal speed but good attack and special attack, go for Moltres.
