Try checking ur pickup coil... Had that problem with 89 but turned out it was ignition control module but in a 2000 if its v6 then you most likely have a pickup coil.
Either that or try checking your fuel filter, may sound benine but if the filter gets clogged it can cause those problems at loxw speeds, but when you are going at about highway speeds and no stopping, it is allowing the fuel feed. but at low sppeds pressure is decreased therefore the feed to the injector is also decreased.
I forgot to add, the RPMs seem fine, but engine "sounds" like it suddenly got rough, there's a minor vibration, and it only happens at slow (5-15mph), speeds or stops. Today it only did it when electric cooling fan kicked on and stopped when the fan shut off. The first time it did this was at a complete stop after setting for an hour, and in park. Sometimes shutting the engine off, and cranking again fixes it, but only for a while or until next stop.
Jeep Cherokee's have 2 cooling system fans and one climate control fan. One cooling system fan is fan belt driven and the other one is electric and is turned on/off by the engine computer at about 215*. The A/C and heater fan is electric.
The original equipment for this engine was a clutch-type mechanical cooling fan and not an electrical one. In 1998 the 5.9 L engine with the Max cooling package had an electric fan and of course your Jeep may have been retrofitted at some point with an electric fan but the specific year and engine you mention came with the manual fan.
The engine computer uses the engine coolant temperature sensor to decide when to run the electric radiator fan. It is located very near where the upper radiator hose attaches to the engine.
Either an electric fuel pump or an engine cooling fan. Either an electric fuel pump or an engine cooling fan.

It is probably your cooling fans. These are electric and may run with the engine turned off. It is probably your cooling fans. These are electric and may run with the engine turned off.
Electric cooling fan? Fan placed behind radiator to aid in engine cooling activated when engine coolant temperature exceeds 235 degrees F or when A/C or defroster is engaged
Additional engine cooling?
The 1990 Jeep Cherokee electric fan relay switch is located on the firewall in the engine compartment. The fan relay switch will be on the passenger side of the firewall.
Your Cherokee has a fuel injected engine. Therefore it has an electric fuel pump. That fuel pump is mounted on top and inside the fuel tank.

The 1997 Ford Mustang uses an electric engine cooling fan . The electric motor and the fan it drives are in a housing attached to the radiator between the engine and the radiator
