after youre final appeals etc are done and the dust is settled you have a period of 12 months from your appeal deniel letter before you can RE-APPLY for your clearence

Yes they can. I am in the same boat and have a clearance. It all depends on the security clearance interview that they will do to determine your character and what really happened with the felony.
