We have a book that is literally about 3 inches thick that contains flow charts to diagnose why a check engine light is on. It will be impossible to enumorate all the possible reasons. The PCM has seen an area where it is seeing something other than what it has been programmed to expect from that area. It could be as simple as a loose gas cap, it could be as complex as a wiring problem. There are lots of senerios that would allow the vehicle to still run ok, such as a heater burned out in an O2 sensor, a problem in the evaporative emmissions system, vehicle running slightly lean or rich, intake air temp circuit problem, etc. You will need to get the system scanned to find out what area the problem is in, to narrow it down.
