Made up or not, Wendy is its own name, and in fact, just because a name has a fictional origin does not make it any less of a real name. Gwendolyn (or Gwen) is a fine name, but it's not the name you were given at birth. The short answer is, of course, that you can change your name to whatever you want, and if Gwendolyn floats your boat, it should be good enough for the rest of us.
Added: In informal usage you are permitted to use whichever form of your name you wish to use among friends and acquaintances. The only time you are required to use, and sign, your legal name is when signing documents that have legal significance.
