In the Kingdom Heart series, Sora would not be considered an Organization member. People may believe this, but it was really his nobody, Roxas, that was a temporary member, before leaving and betraying Organization XIII. Although KH gamers believe that Roxas is a part of Sora, as Sora said, he and Roxas were two completely people. By the end of Kingdom Hearts: Dream Drop Distance, he tells Roxas: "That's what I wanted to tell you. That you deserve, just as much as I do, to be your own person." Besides that, Roxas can be considered as another person, even if his actions and emotions are not his own. So, to summarize, Sora would not be considered an Organization XIII member.

Why is Organization XIII called Organization XIII when it has fourteen members?
Organization XIII got its name because it contains thirteen members. Although Xion is known as No. XIV (14), she is not a Nobody; she is a clone that was created from Sora's leaked memories during the events of Kingdom Hearts: Chain of Memories. Even if Organization XIII was smart enough to realize that Sora would eventually eliminate them, the Nobodies wouldn't have the emotion of fear. The Organization's only goal was to complete Kingdom Hearts, so they needed to stop Sora at all costs, regardless of casualties.
