Scattershot is a targeting card. Creatures with Shroud cannot be selected as targets, so the storm copies of Scattershot can't select them, they will have to pick legal targets instead.
But if you meant Scattershot Archer, the flyers will take damage even if they have shroud. Scattershot Archers ability does not target the creatures so shroud makes no difference.

Hostility has a replacement effect for when your 'spell' deals damage to the opponent. Creatures are indeed summoned by casting a 'Creature Spell' but when this resolves, it is simply now just a 'creature'. Any damage they deal, effect or battle, is not 'spell' damage. I don't know if there are any situations where a Creature Spell can deal damage while it remains a spell. Damage dealt when creature spells are cycled, etc, are damage from an ability, not from a spell.
there is no invincible ability; however, there's an indestructible: it means if it's a creature, lethal damage or "destroy" effects don't kill it. note that if something is indestructible, it can still be sacrificed and it will die. If it gains -1/-1 counters greta than or equal to it's toughness, it also dies.

Yes, it can protect a creature or player from an indirect source of damage, such as Pyroclasm. So when Pyroclasm is put on the stack, you add Master Apothecary's ability to it, choosing the target. You may do this as many times as you want, and have untapped Clerics to pay the cost with. Then each ability will resolve, setting up a condition on those targets to prevent the next two damage they would be dealt. Finally Pyroclasm will resolve - all creatures will take 2 damage, but those that Master Apothecary used his effect on, will prevent it.

Deathtouch is a static ability, like trample or flying, that reads, "When this creature deals damage to another creature, destroy the creature that was dealt damage."
