First make sure the drain line is not plugged and it is draining properly. There are many products on the market that can help. Check with you local Auto Parts store or talk to an A/C expert. Sometimes this is very hard to get rid of. Vinegar and bleach are great at removing mildew. Of course bleach will ruin your carpet. You can also try spraying Lysol in the intake with system on high, A/C off, and letting it set overnight. The problem is moisture in the system and this moisture must be dried out. I suggest you not run your A/C until the mildew is gone. This may mean running your fan on high for several days, with the system set to outside air and not recirculate. Once you dry the system out and kill the mildew the odor will go away.


improvement to above answer: I have had this problem too. I simply start the engine, let it warm up (or perform this fix after driving awhile), turn the AC on and crank the temperature up to HIGH. I then let the system run for awhile, 10 minutes or so. This dries out the AC ducts and the high temperatures kill the mold.
