If you have Windows 2000 in primary HD and Windows XP on slave how can you use both OS without losing files?

If you are talking about programs, you can't. If you create a dual boot system, the programs will have to be installed on each operating system (actually the program does not reinstall but it does register the files for each of the operating systems). Data files don't care where you put them. You may have to search for a known file name to find them.

Why is my files missing or corrupted on windows 98?

Windows 98 has a very unreliable file system (FAT32) and does not actively protect against system files becoming damaged or deleted. If the system is still usable, you can restore them by going to Start > Programs > Accessories > System Tools > System Information, and selecting Tools > System File Checker. If the system is unbootable, you can reinstall Windows 98 without losing any data.
