The R4DS cartridge is to be inserted into the DS's Slot 1, as a regular Game Card would be inserted, the label facing away from the console.
You can go to the official R4DS site and download their latest version, which should be v1.18. Root just means the very top folder. So you open your microsd card, the first thing you see is your root folder.

The R4 doesn't hold memory, it's the MicroSD card that you insert into the R4DS that has storage. It will support MicroSD cards with storage of up to 2GB (non-SDHC).
