An acceleration noise from a BMW e46 engine could be caused by several things. Check the belts and pulleys to start with. Look over the engine for any spots that look like they are rubbing. Check for broken motor or transmission mounts.

Subframe Problems? It is a common and expensive problem on E46 M3's prior to 2003. BMW inspects it for free now due to a class action lawsuit. Might as well get it checked out.
