Maybe. It depends on what you're using it for. It's generally illegal to copy software from the school computers for use on a home computer (or vice versa) anyway, so the benefits of compatibility aren't as great as you might at first assume.
If you're buying a computer for a student, it could be more important that the file format of the software on the home computer be compatible with those used on the school computers (so you can produce, say, a Microsoft Word document on the home computer that can be read on the school computers). But this really isn't much of a limitation.
If you're a computer science student who is writingprograms, then compatibility might be a bigger deal. But if you're a computer science student, you probably have access to much more expensive computers at school than you could possibly afford at home, and also you likely wouldn't need to ask this question, and given the ubiquity of the GNU compilers, "compatible" here probably just means "same-endian". And even that isn't strictly necessary as long as you remember to account for it and do byte-swapping as necessary.
