In my case there was water coming through the cowl panel and dripping into the fresh air inlet of the heater box, when it would rain water would drip all over the ECM and soak the carpet. I fixed mine by resealing the cowl panel to the windshield and it solved the leak.
Does it leak in when it rains also? If so you have a seam leaking under the cowl area and a washer hose that came off.
