First check under center dash driver side. Look for diaphragm highest up with the red vaccum hose make sure it is connected. Then follow diaphragm arm make sure its connected. Or if it is like mine the plastic 45% arm is broken in half at the splines.

i had the same problem on my 99 wrangler, it was a leaking vacuum line. it was the one you see under the hood, against the firewall behind the battery.
You need to find and repair the vacuum leak.

this one is easy your switch the controls the vents is not working there is a flap the closes the defrost vents so that it goes through the other vents or there is a vacumn line that is controlled by the switch, and its leaking. The vacumn line is usually on the engine side of the firewall. It is a very small plastic tube comming out of the middle of the firewall at the top and it connects to a junction with other vacumn lines. See if any of them are disconnected.
If I am not mistaken all tops are interchangeable on wranglers from 1997 to 2005 I am unaware that it, a 2004, would fit a 2006 wrangler. In other words I do not think they are interchangeable. The hardtop are interchangable for 1997 to 2006, but the electric connection on the back for the rear wiper and rear window defrost is different. The plug is the same from 1997 -2002 and 2003-2006. Jeep does sell a (pigtail) or adapter to make it work. The outside is the same with a few minor changes. There is no side vents on factory tops from 2003-2006 and the latch handles that connect to the windshield frame are slightly smaller on factory tops from 2003-2006. Hope this helps.
