First, get the engine running and fully warm. If the bike has a center stand, keep it on the center stand so that the rear tire is not touching the ground. With no ground resistance, try revving the engine. If the engine dies or does not respond to throttle movement, you could have a bad variator (CVT) or possibly a faulty throttle cable. It could also be a clogged orifice in the carburetor.
Check the brake adjustment to the rear wheel. It may be that the adjustment is too tight, and the rear wheel will not spin freely.
I suspect that the carburetors need a good cleaning. It is not uncommon with the Yamaha, especially the quick start models, to have a reasonably good idle with gummed up carbs.

I also wish someone would answer this question as my 1997 Ford contour does the same thing. It shakes and vibrates very bad when it idles and it idles really low. Probably a bad idle air control valve.
