Before you can get into the top, You need to go to Saffron City and beat Team Rocket.
They will give you the Silph Scope, That will allow you to see ghosts.
Then go to the Pokemon Tower and beat the Ghost (Identified as Marowak) you can't capture him though...
Theen beat the Team Rocket Grunts in the top of the building, And you will get the PokeFlute from the man!
