San Francisco's is the largest and probably the best; it's so large it's actually divided into at least two harbors: San Pablo Bay & San Francisco Bay, although there's no sign saying so, if you're on a boat going thru it. You can tell, only by looking at the map. SF Bay is also home to Oakland's Harbor; but again, one cannot tell...as there's no signs indicating which harbor is which...they all look like they're part of SF Bay. Which, geographically speaking, they are...only one bay. Man likes to complicate things...maybe it's because it makes paper work easier when filling out the docking slips, etc. He'll know which ship is docking into which harbor, hence the different names. LA's harbor, Terminal Island is as VERY BUSY harbor, with imports/exports traversing thru it 24/7. San Diego's Harbor & SF Harbors might be the best. Those two harbors were "naturals" and were used extensively by California's early sea otter hunters and whalers. They wouldn't have used them, if they weren't good! After all, a wooden sailing ship cannot afford to begin dredging operations to improve a harbor. Which is what they had to do with LA's harbor...dredge it. Monterey Bay & Humboldt Bay or even Half Moon Bay are California's other main harbors; but those 3 never attracted commercial industry...translation: something was wrong with them. Of course they're great for recreational pursuits, but if industry can't make a profit from using a bay/harbor, something's not right with it; industrial/commercial use is the measuring stick (measuring device). Samething with a small town; if it's not growing (and prospering) something ain't right about it. It could be the weather, could be chemical contamination, could be jobs (lack of employment).
