When there is flooding in an urban area, the sewage system floods as well and raw, untreated sewage contaminates the floodwater. So any disease that is spread in faeces is a risk in flooding. Usually the diseases spread in this way are cholera and typhoid but there may be others.

Flood water is not just overflow from streams - flooding often causes sewers to overflow, which of course are very unhygienic places. Since all flood water (from various sources) tends to mix together in areas of flooding, a huge amount of germs can be spread very efficiently over a large vicinity. A secondary issue is that bacteria, molds etc... require water and dampness in order to multiply effectively; flooding allows them not just to spread, but also to multiply.

It can cause massive inland flooding from all the rain it produces. Also the storm surge on the coast can wash away many homes and go quite a ways inland. Landslides from the rain are also the problem. Diseases from the flooding are another problem. Washed away crops. etc....
