Pros AMD: better heat resistence equating to better overclocking results and better overall reliability. Cons AMD: comparably slightly behind the technology speed curve. Not setting the standard of modern day computing solutions. Pros INTEL: Currently (March '09) on top of the speed competition and the favorite in the computer gaming community. Cons INTEL: Consistently having stability problems and even hardware failures. Compared to the rich man's processor because in small number of cases, it is being replaced frequently. Sensitive to overclocking and overheating. So let the battle begin! I'll fire the first shot. AMD is BETTER!

Obviously different companies, but besides that AMD processors mu go in motherboard that use an AMD socket and Intel processors must go into an Intel based socket. Intel processors seem to be a bit more expensive but Intel is on top with the newest technology. Many AMD "fans" would argue this.
In many ways the AMD processor is considered to be significantly better than the Intel. Intel is attempting to improve their image by adding new features, and AMD is doing much the same.
Intel processors and AMD processors use a different architecture and AMD tends to be a little bit behind. Intel is working on 14nm and is currently at 22nm, while AMD just now advanced to 28nm.

Generally speaking there are AMD based motherboards which will be used with AMD processors, and there are Intel motherboards that are to be used with Intel processors. For example, Asus is a motherboard manufacturer which offers both AMD as well as Intel motherboards. All other motherboard manufacturers usually offer both Intel & AMD.
