Throbbing (pulsing with blood flow or pain) is caused by swelling
or other conditions affecting the blood flow. The nerves around
the site are irritated or inflamed, and either the pulse or similar
muscle contractions are felt.
Sometimes a warm compress can increase the local circulation,
or gentle massage if the area is not too tender. This would also
reduce the sympathetic muscle motions. You can alternate this with
a cooler compress to dull the nerves.
If a serious pain occurs, or continuous throbbing, a doctor should be
consulted to check for any underlying injury or disease.
It could be a nerve that is "overreacting" and causes the eye to pulsate. This can be caused by stress. Or it could be a blood vessel with rushing blood (commonly felt when one has a headache). It's nothing to worry about unless you are experiencing pain along with the pulses.

A pulsating/throbbing sensation in the eye is either 'caused by stress (and too much coffeine, which seems to come along with stress for most people), as well as focusing on the same object for too long of a period. Try cutting down on the coffeine and take some relaxation breaks, and if you're staring at one object for long periods of time (i.e. Computer Screen), try to change your focus to other things here and there. The problem should go away within a day or two.
