From flying over the areas where the 9/11 attacks occured obviously, that is NYC, The Pentagon, as well as Washington DC I imagine. Banning them completely that day in large cities like LA and Chicago would have caused real chaos.
There are laws on regulating airspace over different parts of the world. Sometimes an airline is banned from flying to a certain country due to that country preventing the airline to enter their airspace.
