Pandora's box was a box containing all the troubles of the world which Pandora was told not to open.

When she did open it all the troubles got out and did horrible things.

Thus when someone says "If you investigate that you will be opening a Pandora's box", they are saying that if the subject is investigated a lot of bad things will be discovered.
