It's not going to break the 3DS, but because it says to do so on the instructions, you should really follow them.
i normally disconnect the battery for a few seconds, or pull the battery fuse, or buy a code reader and reset it that way

unbolt the battery bracket and pull it out
With normal battery voltage, pull the fuse to it, wait 10 seconds, then plug the fuse back in. The computer, with normal voltage, will "re-boot" properly.
Main fuse for the battery. Pull this an there is no power to anything.
remove the seat first (key in the side of the bike). you should then be able to get to the battery. if my memory serves me correctly you should then be able to pull the battery terminals and the battery strap, and pull the battery out!

Very easy unhook possibly battery cable for about five seconds reconnect light should go off but it will come back on if the problem is not fixed probably O2 sensors they go out quite often on these cars
It should reset itself after you replace the cap, sometimes it may take a while. Pull the battery cable off and wait a few seconds before reconnecting. Or you can just unplug the 3 cables going into the ECM above the battery. You won't have to loosen any bolts that way. pull the negative battery cable for 10 min then reattach and should be out
Go to rear bench seat. Pull up on front of seat, can be tough. Seat should pop out. There is the battery. Unhook cables, and remove bolt near bottom of battery, which holds a bracket to keep battery in place. pull battery out.
