Molecular fingerprinting is comparing proteins between different species. The same proteins found in two different species most likely means that they originated from a common ancestor.

For example, the proteins of light-sensitive cells in an ancient marine worm's brain closely resemble proteins of cells in the vertebrate eye. This resemblance shows common ancestry between worms and vertebrates and that cells of the vertebrate eye originated from brain cells.
