Samus Aran and Master Chief are completely separate characters, from completely separate series, owned by completely separate companies and playable on completely separate consoles. They have no canon relationship, and neither is referenced in the others' games. The only relationship they have is in fan works, which are actually somewhat abundant, though of course vary greatly from one picture/fanfic/movie to another.

No because: Samus has like 500 HP and the master chief has only like 10 hit death and if the master chief fell of a cliff he would DIE but samus can charge her beam go into morph ball change plant a super bomb and when she falls of a cliff she only loses 10 HP (*Sigh* I wish I had Metriod Prime 3 )

Master Chief can asess any situation and use any weapon to it's full potential his armor has an overshield and is nearly impenatrable it's unbreakable in other words. Not to mention that Master Chief defeated both the mighty Covenant and the all devouring Flood. Master Chief has more effective weapons although not as advanced or as powerful he can use his weapons more effectively than Samus. Master Chief is trained in hand to hand combat, stealth and he is genetically altered to smarter, faster, stronger and more agile his sense of smell and hearing are also enhanced. So although Samus Aran is a powerful opponent the Chief's training and altered genetics would come out on top. It truly can't be answered, as these two haven't meet in a offical crossover. The answer will depend on the fans being asked, Halo fans say Chief Metroid Fans say Samus.

Samus has better training than Chief, better weapons than Chief, has unlimited ammo on most of them, is stronger than chief, has armor that Chief can not dream to imagine to scratch, can FLY, can run at mach speeds, and the aforementioned weapons, are TERAwatt level. If you knew anything about either universe, you would know that Terawatt, is simply does not have. A single Terawatt would power Earth for 45 days. Also I love how people like to mention Chiefs recharging shield, neglecting the fact that A: Samus would one shot him regardless B: Even if she couldn't she wouldn't wait for his shields to recharge. C: Even if he found cover, she'd shoot through it. She has visors that can see him regardless of where he goes. What I'm trying to say is, Samus curbstomps him.
