Both can mean "surrender" or "acquiesce" but there are semantic differences in their use.

To give up can mean to surrender (admit defeat) or quit (stop trying) or yield (also transitive as in to give up something: to relinquish it, especially to someone else).

To give in is to yield to another plan, arguments, or opinions; to cease opposition; to accept especially grudgingly.

Examples:

After several failures, I decided to give up trying to complete the experiment. (quit)
