The "S" engine is slightly de-tuned from the "R". You are looking at a difference of 10-20 hp. The "S" also has the different fairings. Other than that, they are pretty much the same bike. Yes, you can put the "S" engine in the "R", but think about why you are doing it. You aren't saving any realizable fuel, nor are you gaining reliability. But the bolts line up and fit. For starters the frames are a completely different design - The S has a tubular alloy space-frame design where the R has massive box-section spars and a fully braced swingarm. The engines are quite different too. The S has single injectors per cylinder and the R has twin injectors. There are quite a few more differences some subtle and some fundamental. Pete.
