This question confuses the word "conflict" with "misunderstanding". The Israelis and Lebanese understand the other party's desires quite well, but refuse to concede them, leading to conflict.
Israel was involved in Lebanon's Civil War and supported the Christian Phalangists against the PLO, Lebanese Islamist Militias, and Syrian Forces. Israel believes in a Lebanon that accords rights to all of its inhabitants (including Palestinian Refugees) that include the right to dissent and the right for people to express unpopular opinions.
The Lebanese Muslims are opposed to the existence of a State of Israel and openly endorse organizations like Hezbollah whose stated goals are the destruction and elimination of that State. Lebanese Christians, unfortunately, are by-and-large denied a voice in modern Lebanese politics because they are not allowed to openly oppose these radical Muslim desires.
