What is the story on Bungie splitting with Microsoft and Master Chief not being in the other Halo games and if so is that the reason for his death in Halo 3?

First off, Master Chief is not dead. Upon collapse of the gateway, John entered a cryo-stasis much like what he came out of during the first game.
Cortanna released a beacon transmitting location data via subspace, but in the 20-30 years it will take them to reach John, Cortanna will have thought herself to death, hence her statement "I'll miss you".
Second, they probably wont pull him in unless they are going to do a future arc, new threat or such, as the flood and the Covenant have both been eliminated, the new alliance formed from the Elites and Humans now the dominant force in the galaxy.

Why did bungie stop making halo?
When Microsoft bought Bungie they also bought Halo, and so when Bungie split from Microsoft they no longer had the rights to make the games. But Microsoft still wanted Halo games so they had Bungie make Halo 3, ODST and Reach, this is also the reason why Ensemble Studios was allowed to make Halo Wars, Microsoft 'chose' them to make a Halo game. Now Bungie are done with Halo and are working on a new IP for Activision, but again, Microsoft still wants more Halo games, so they created 343 Industries to hold the responsibility of future Halo projects.
