If when the car is not running, you can put it in gear and the car will hold itself, it is most likely the slave cylinder on the transmission bad. Could be the master also, but the slave is much more likely to go out. Open the bleeder screw on the master and pump the clutch once. If fluid is pushed out, it is almost certainly the slave that is bad.

If it is a manual trans then it sounds like your not pushing the clutch in all the way. When you dont push the clutch in all the way then you will hear your gears grinding when you go to shift

Is it a backfire, or a pop. civics with free flowing exhaust has the tendency to POP when you shift gears. If you are backfiring its because of a stray spark, or a timing problem, wires crossed.
