Assuming you are marking your own personal copy of the scriptures, you can use any pen you want. However, you will probably want to choose one that does not bleed ink onto the other side of the pages. Since the pages are very thin these can be difficult to find. For highlighting, most people choose colored pencils rather than a marker, highlighter, or pen. For writing notes, try a standard ballpoint pen with a steady ink flow. You may want to test it on one of the blank pages near the covers of your scriptures to be sure the pen doens't bleed through before you use it.
If you do want some really nice pens that are perfect for scripture marking, you can buy some from Deseret Book, Seagull Book, or other religious book stores, but really they arent necessary and just colored pencils and a standard ball point pen should work fine.

LDS scriptures with a white cover are typically only found in LDS temples. They are produced by the Church but are not available to the general public or church membership through LDS Distribution. Cover colors available to the public are black, blue, green, and burgundy. You might try asking at the nearest temple if you can get a copy of their white scriptures when they are worn out and being replaced, you might be able to get a copy that way. Occassionaly used temple copies will show up on Ebay as well.
