To the Confederates it was known as the Battle of Sharpsburg. The town of Sharpsburg was at the centre of the Confederate position and was also the objective of the Union forces. The Union forces failed to reach the town however.

The difference between Union and Confederate names for Civil War battles is that Union forces referred to the nearest creeks or rivers to the battles, and Confederates referred to the nears villages, towns, and cities.

The Confederate name for the first battle of Bull Run was First Manassas, the second battle is called Second Manassas.

The Confederate name of the Battle of Antietam is the Battle of Sharpsburg.

This also held true for the names of each sides armies.

Sharpsburg...correct. All you have to know when figuring the names of Civil War battles is that the South would name the battle for the nearest town, while the north would name the battle after the closest body of water...

e.g. Shiloh= Pittsburgh Landing...

The alternative name was the Battle of Sharpsburg.

Both are reasonably good names: the battle was mainly fought in the area between the town of Sharpsburg and Antietam Creek. The regional difference in the name might be because for most of the battle the Confederate forces were mostly on the town side and the Union forces were mostly on the creek side.

The Confederate armies and battle fields were often named after territorial locations. Thus the Army of Northern Virginia was a territorial location. At Antietam, that was a body of water, namely the Antietam Creek. Thus as per Union traditions, the battle was so named as they preferred names of bodies of water for battlefields, As for the Confederates, the nearby town of Sharpsburg suited them for the battles' name. As one last example, the Union's pride, the Army of the Potomac, is named after the body of water, the Potomac River.
