The most significant weakness in the North was the issue of the US Civil War itself. The Northern population was badly divided over the war. Some Radical Republicans and War Democrats thought Lincoln was mismanaging the war. Opinions between Lincoln the Radicals and the Democrats hurt the Union war effort. And, generals such as George B. McClellan had their own views on how the war should be conducted.
